Proche de Louis Pasteur et de Victor Hugo, ami de Claude Bernard, Ernest Renan et Auguste Rodin, il encouragea toute initiative qui, à l'instar de la science, permettait à l'homme de s'affranchir de l'obscurantisme et de l'intolérance. Un enseignement et un état d'esprit qu'il transmit à ses enfants : historien, philosophe, diplomate - Philippe Berthelot qui fut le rénovateur du secrétariat général du Quai d'Orsay -, le « clan Berthelot » a ouvré avec la même liberté et la même rigueur que son fondateur.
